Hi folks,
Forgive me if this is a foolish question...
If I'm installing a set of headers and Y pipe on my 2.8L GT, what would I do with the EGR setup? Do you delete it?

It's a good question.
If your crossover pipe doesn't have provisions for an EGR valve, the easiest thing to do is delete it. There is a plate available that will block off the EGR fitting on the bottom of the upper intake.
All the other EGR hardware can be tossed.
BUT...
This is based upon the premise that your state/county no longer tests for emissions. (I'll spare you all the legalities and technicalities.)
Second "BUT"... if you are going to delete it, please do it right. Have someone program a chip for you that eliminates the EGR.
If the ECM still thinks there's a working EGR, certain conditions can be achieved that can damage your engine, over time. (The usual result is holes burned in a couple of pistons. I forget which two, but it's usually the same two.)
Readers Digest version... if you delete the EGR, and your engine pings / spark knocks, at a steady cruising speed on the expressway, you are doing damage.

If you really want to keep the EGR then cut the short pipe/flange from the old crossover pipe and have it welded it to the new crossover pipe. Changing to premium gas or adding octane booster may work short term, but as Raydar has stated, w/o EGR engine damage could result (without some ECM reprogramming).
I really can't say that headers will give more horsepower than ported manifolds on a completely stock engine. Years back a club member had WCF headers on his Formula and didn't run the quarter mile any faster than the member with the ported manifolds on his GT. Both engines were stock.
