Update, ITS RUNNING! Now for some 'minor' details.
You can try cleaning the rug and upholstery with a steam cleaner. Then vacuum dry with a wet/dry vacuum. A submerged engine and trans can be saved if it has not been underwater for too long. Just drain everything, gas tank, change all oils, fluids and filters. Take spark plugs out vacuum out the cylinders and fog cylinders with oil. Get some heat in there with a heat gun and let dry. After a day or so everything should be OK . A friend of mine had a car that was completely submerged for a day and after cleaning it looks and drives fine.

The interior was pulled and powerwashed. Its been drying in the sun all week. I think its actually cleaner than it was before. Insulation and carpet backing is a little worse for wear. Speakers still work.

Glad to hear you got it running, and all is well! The speakers should be fine, as long as they are completely dry before using them. I take it the stereo is working as well now?

Spent today cleaning connections and getting each system up and working again. At this point it seems the only things I lost were a GPS, the ECM, horns and the owners manual (Fiero Store reproduction).

For a car completely under water, the only 2 "Parts of the car itself" lost are the horns and the ECM, Fantastic! You seemed so discouraged when it happened. I knew being under water for such a relatively short time, it could be back to normal in no time with a lot of patience, and lots of cleaning!

congrats on the save! dont forget the alternator if you havent done so already. most of the electronics, fans, and anything with a bearing will likely need replaced
The alternator is waterproof, since it's in the engine compartment it gets soaked with each rain drive or puddle splash. Long term issues may be relays in the passenger compartment (horn, trunk popper, etc) and non-weatherpack relays in the engine compartment such as for fuel pump and AC clutch. Generally these are low-cost items that are easily replaced. The oil should be changed at 100 miles, then 500, just to make sure all the water is out of the block. There will be some rust in places that don't see water normally, such as in the seat structure (listing rods, etc) but those don't affect functionality.
All in all, freshwater flooding is nowhere near as bad for a car as salt-water flooding.

Thanks everyone. Had close to 100 hours into the car this week between myself and my father. Passed out for a solid 12 hours last night. Interior is still out at this point, but once I get through a relatively short list of loose ends it will be back on the road. Now begins the project of saving my mountain bike. It spend a few days in a totally flooded basement.

Been busy moving, cleaning all my tools that were flooded, rebuilding my mountain bike and catching up at work. Should finally get some time to work on the Fiero this coming weekend. Should be back to driving it by the end of the weekend.
Update, car is back to being my DD. Have about half an interior in it right now. Aside from the trunk release, power door locks and passenger side headlight motor, everything is working again. Well power mirrors, rear defrost, cruise, lumbar seat, shift light and seatbelt light don't work, but those didn't work before the flood.
