I've been researching the 3800 sc engine swap for quite some time but I still cannot find a clear answer to the following questions (have stock v6): 1. Can I use my current transmission, or will I need to replace? (Munchie 4 speed) 2. Any special modifications that need to be done to the engine to fit into the engine bay?
Your Muncie (not your munchies) 4 speed will bolt up with help from a custom flywheel (98 Camaro t5 flywheel machined to .84 at the crankshaft flange and balanced to match your donor 3800 flexplate). You will need a custom wiring harness and a 3800 front engine mount, as well as an alternator relocation, several options exist for the latter. You further need a custom thermostat housing to aid in coolant line routing. Lastly, you need the ECM retuned.

When you say the flange is machined to .84", that is from the flange side, and the total flange thickness is .84, or from the face of the flywheel?
When using my 4spd I chose to make a slightly modified shift cable bracket to clear my exhaust rather than change the exhaust. I cut the top off the aluminum bracket and made a steel plate to bolt onto it that mimicked the bracket. I then duplicated the removed portion in steel and weled it to the plate after calculating the slight angle change needed to clear the exhaust crossover pipe well. I then put heat insulator wrap around the cables for extra heat protection. 2 years later, all good.
No mods were needed to the engine bay. The engine and trans fit on original mounts with Fierorog bracket at front. I kept my alt in stock location and notched my decklid slightly. The trans stays in stock location and original axles all work. The flywheel is as above, I got mine from fierorog, he does them as well.
Your question was about mods to the engine. It does require you relocate the coils and modify the bracket they originally mount on. That is well documented in other posts. I mounted mine to the firewall just in front of their original location.
